well she is Empress Celene's goto person for all things magic, as she supposedly is fascinated by the subject, and thus keeps morrigan at courtside, so whenever you go there you'll likely see her.
In a choice based game, there are bound to be "wrong choices". Getting support from weak and fractured groups while spurning the large and powerful, should be falling into that category. So even if you are the protagonist does not mean you are infallible.

Only if those lesser together rivaled the greater in power. You could gather all the lessers of Thedas and they would probably not even put a dent in the Chantry.
