I'd have to say Meredith is probably the most villainous out of bunch, but only slightly.
The Architect is actually more of an anti-villain operating on his own twisted morality, but without any real malice behind his actions and at no point do I see his actions as being unreasonable, given what he's trying to do to free his brethren. Of course, his methods need some refinement.
The Arishok again was operating on a set of principles that have forced him to act in a way that he does not honestly want or wish to be doing. If it was up to him, the Arishok would have just taken the book and left Kirkwall, but it was the repeated prodding of people like Petrice that caused him to snap and attack. Coupled with the fact that he knew that the book had already been taken out of the city, attacking Kirkwall was an act that was not required by his demand of the Qun, which just goes to show how far he'd been pushed beyond his breaking point.
As for Meredith, her treatment of the Mages was apparently rather strict, even before she acquired the Idol. Although she was once rather reasonable, as we know that she turned down Ser Alrik's Tranquil Solution apparently more than once when it was put to her. It's a shame that we never got to see her before she got the Idol, as indications of her suddenly withdrawn behavior from Cullen in Act 2 suggest that it was already starting to affect her, coupled with Bartrand's return to Kirkwall at this time to sell it to her.
Even so, I see her as probably the most villainous given that she excerised considerable control over Kirkwall even before Act 1, that far exceeded her authority. As mentioned when Hawke first arrived at the Gallows, while the City Guard don't answer to her, but they don't ignore her either, showing that she's got most of the city under her thumb.
