I always hear about the renegade Shep's infamous dialogue as i've never played as a renegade, but are there any significant differences to the game? Do your squad etc. act more wary because of your reputation?

Companion reactivity is negligible. There is some specific dialogue tied to the morality alignment (Javik when he questions how far Shepard will go and Liara's beacon visit), but their behavior is largely unchanged. There are some exceptions, like EDI's reaction depending on what Shepard does with the geth at Rannoch, but for the most part, the only ones that have serious reactions are the VS before rejoining the ship and the old formerly-Normandy crew that have ties to the main plot arcs, like Mordin, Legion and Wrex.
I really hope they change this. I've been spoiled by Dragon Age having companions have a wider range of reactions to the PC interacting with them.

Your morality has no affect on squadmate reaction, just what your in-game choices are. Never had a problem with this myself.

Not really, no. And in my opinion, it's a bad thing. Influencing companions is one thing but also having them judge you is something I think there probably should have been more of. Even your in-game choices don't get much more commentary than normal. There are a few exceptions to this, but they're more exceptions than the rule.

Approval/disapproval would have been pretty amusing if implemented in the game, because renegade Shepard can be a real omni-tool. I love how in the Council-dies playthrough, Shepard can basically go on about the superiority of humanity to the pair of asari on the Citadel in ME2, in the presence of an asari and a turian squad member.

I thought Samara had some different lines, but I can't remember.

That's regrettable, was hoping for some moral conflictions more than just funny dialogue

Nope. You barely get funny dialogue at all, let alone moral conflicts. You have a few, but they're more direct than just having characters opinions failing.
Then again, you don't necessarily want a Red Wedding scenario either where your companions turn against you for something to a point where they outright try to murder you. I mean, it could technically work, but it'd need a lot of really good writing, stuff I don't think BW could really pull off.

The amusement, mainly. Shepard can do or say some amusing things. That said, the novelty of going full renegade can wear thin when you realize that the squad doesn't really care either way, and it will start to see a little hollow, so it's better to just go with what makes sense to you in terms of morality. It makes my murderous city elf of DA a sad halla.

Renegade, IMO, is a more realistic and practical way of dealing with all the stuff. I'm a neutral character for the most part, but I have much more respect for the renegades instead of the holier-than-though self-righteous paragons who have a messiah complex. In the end though, as for the game itself, basically it's for funsies. The game doesn't really react to your Shepard's morality in any real way.

Samara will threaten to kill you if you're alignment is set on Renegade in ME2, but she doesn't. Morality alignment does not affect squadmate reaction, but your in-game choices do and that reflects on squadmate reaction and the plot.

I find Cerberus to be significantly more 'good' than any other organization in the galaxy. Not lighter, but definitely not darker.

If you use renegade dialogue with Samara in ME2 and ME3 when doing the Monestary mission, she will have different dialogue when you visit her on the Citadel.

I'm annoyed that Sheps even with Cerberus, especially after Corporal Toombs and Akuze (having the lone survivor background that is)

I have it too. Toombs meets his end with my Shepard, and he eventually comes to see Akuze as an event that might have yielded some good.
I still say Cerberus is by far the best organization in the galaxy. We need a real organization like them.
