The Inquisitor with the glowing eyes is not the Elder One.

 

He is warning the real Inquisitor about the Elder One, and seems to be against him; "Small pain this time, the Elder One still comes!"

 

This "clone" seems to me to be one of the Forbidden Ones, the Formless One, though one of his brood, Imshael, is still around somewhere in Orlais.

I didn't take it as a friendly warning at all. It sounded to me like he was saying the Inquisitor foiled some plan, which was a small kink in the larger picture. The Elder One is still coming.

If it was friendly I don't think he'd be holding us up by the neck.
