About Mark of the Assassin: wasn't the sleeper agent list outdated and that the only thing that would come from it getting out was a witch hunt of innocent people?

About Elves and the Chantry, the Chantry is one of the nicest human-based institutions to them, going up to giving them positions of authority like Sisters and even Templars. So yes, for the Elves I believe the problems come from human nobles who own the cities rather than the Chantry.
The only elven injustice the Chantry does is they made the worship of the Elven Pantheon illegal, but hey the Dales did the same thing to Andrastrianism when they were a country.
From the Chantry's point of view, Elves are more voices to sing the Chant of Light.

Yeah, that must be why they killed all the Dalish Elves that didn't agree to surrender at the end of the Dales-Orlais War.

I don't want to start a debate about real world religion here but just want to say one thing: You realize that real world religions are ALSO mostly disliked because of legit practical reasons and not JUST because they are religions right? I've never in my life met a person that hates Buddhists for example, but plenty that dislike other religions that take the more active approach on the rest of the society.
Where do you live? I have spent time living in China, Japan and India and have met plenty of people with contemporary or historical beefs with Hinduism, Buddhism, Confucianism and Shintoism. Very few have particular thoughts on Judaism for an example. You dislike what you know and most Western societies were historically Christian.
On-Topic: This is probably also a factor in people's dislike of the Chantry, it is the organization we've spent the most time with. It would be nice in later games to spend significant time in the Dales, Tevinter and especially Par Vollen. That way we could get a better grip on how things work there outside of job-related visits and second hand accounts from others.

The last thing I need is an inferior golem that cracks under pressure. This is hardly worth the effort. Not that elves are good for much else with biology itself turning against them. They were made to be exploited.

There's a difference between 'letting them stay' and 'killing the ones who disagree'. You said it was the latter, which is incorrect. We only need to look at Merrill to see that, considering she is a loyal follower of the Elven Pantheon and is allowed to live in the Kirkwall Alienage for 6 years.

She's also practicing blood magic in the back room. Did the Templars allow her to do that as well? For 6 years? It's probably a safe assumption that Merrill didn't tell anyone of her faith or magic in those six years.

This isn't true. Some Dalish live in peace with the Rivaini who follow the Natural Order. According to Gaider, "A few are quite benevolent and live in peace with nearby humans -- the Rivaini city of Llomerryn is known to have a semi-permanent Dalish encampment on its outskirts, and trade with the elves for their crafts is encouraged."

I think that was retconned. There is some DA2 banter between Isabela and Merrill that implied that no Dalish have yet set foot on the island of Llomerryn.

That's not the impression I got. I think she said it was a list of all Qunari agents in Thedas, and since it was years old, some of them had bailed. All of the rest, though, were still active sleeper agents to the Qunari, and very much deserving of a nice decapitation.
Man, the ending to that DLC was crap.

The Chantry had to have known what going on there. If anything, you need to talk to the Grand Cleric of Rivain for letting that mess happen, cause there's no way in hell Dairsmuid could have slipped under her nose.
