They probably got killed offscreen by going on their calling
I like to imagine that my first warden (male elf mage) eventually started deteriorating from the taint and he and Zevran used the urn of sacred ashes to cure his warden-ism. (also adventures were involved)
What has The Warden been doing all these years up until DA: Inquisition

Why my Mage Warden scared the crap out of a Demon for Blood Magic and let Avernus live.
He's not leaving until Mages are free.

Then apparently he just ain't leaving cus that ain't happening.
So he can just stand there and rot while the taint turns him into a monster.

It's best to crush such dreams as brutally as possible, prevent them from ever being foisted again.
It's cruel to lead people along a delusion, Mages are not normal men and thus cannot be treated as normal men.
It's cruel to allow hope to grow and bloom when it must be smothered with the darkness of reality, so rip it up by the root and kill it as quickly and swiftly as possible.
Perhaps eventually there can be a time to discuss increasing the freedoms of the circle, but it cannot come during a war.

And yet he's still around and Mages have busted up the Templars but good.

Nope. Not normal men.
If they will not accept us as equals, so must they accept us as superiors!

Harsh man harsh.
Yeah, Yeah it is.
But it's the truth.
You would find it funny but i actually once upon a time talked about casually increasing the freedom of the circle, allowing Mages to exit the towers after their harrowings besides on official business, without escort. To visit Cities, See the world around them, this was before i read the calling and Asunder mind you, so i didn't know so things happened already, but i still wished for it occur.
So many little changes, to make life better for mages...but now.
Dozens of small, but meaningful things, They can never happen now.
The Mages brought the situation to war, and wars are something that must be fought to their conclusion one way or another.
So if a few hundred have to die to restore things to how they were, so be it.
Maybe the survivors will be patient enough to wait for change to come to them.

At the risk of spoiling by guessing, I'm fairly sure the Templar/Mage War is over at the start of the game.
How did it end?
Both sides eradicated.
The only Mages and Templars left will be a remnant of their former selves.

Maybe disappearance of Warden has something to do with events in DAI? Like they try to stop "Elder one" with wardens or at least investigate what this new threat to the world is about. Another reason could be Corypheus, maybe Warden is hunting him.

I hope there is a least a damn good explanation for the Wardens disappearance I mean The Queen of Ferelden just Vanishes and nobody is looking for her seriously. I am positive Alistair would be tearing Thedas apart trying to find his wife.

My Warden went through the Eluvian with Morrigan so maybe he was (or still is) helping her out with her plan and raising their child. Who knows until the game comes out.

To be honest, based on some of the conversations I had with Anders, I never felt he was wholly committed to the Wardens, so it did not surprise me he faked his death and ran off. My Warden sent a notification to the HQ in the Anderfels and left it at that; it was no longer his problem. Subsequently heard from both Nathaniel and other Wardens that they had seen Anders near Kirkwall; again decided that if this was an issue the local Grey Wardens would deal with it. My biggest surprise was that the Grey Wardens didn't haul him back. I still remember what Duncan did to Jordy for refusing to take the Joining. Then again, Alistair was able to go off in a hissy fit over Loghain and then I heard another ex-Grey Warden had been made Grand Enchanter. It would seem the Wardens isn't a job for life after all.
My Mahariel Warden did wonder what on earth part of his clan were doing near Sundermount after he had gone to the trouble of asking for a homeland for them. Very odd behaviour but then he never did see entirely eye to eye with Marethari. He saw the children from the clan to safety with the rest of the Dalish led by Lanaya, down near Ostagar and was more concerned with ensuring the success of that little experiment rather than what the other idiots were doing. Got a letter from Merrill saying she had been banished for keeping the eluvian. Thought Duncan had destroyed it. Wrote back telling Merrill she should smash it bearing in mind what happened to Tamlen. Eventually got a letter back saying she had but Marethari was dead owing to having allowed herself to be possessed by a demon and the rest of the clan were killed because they attacked Hawke after he killed her. Accepted the fact that the clan had clearly gone insane.
On the whole I can rationalise why my particular Wardens would not have involved themselves with what went on in Kirkwall but I would like to know why they disappeared if they do not make an appearance in DAI. It was much too early for their Calling. Also some of the epilogues to Awakening mention it as well.

Anders, Wynne, and my Mage Warden had some interesting RPGing--probably the best in the game, IMHO.
Wynne was like, "Your loyalty is to the Circle."
I'm like, "**** the Circle. The Grey Wardens have given me FREEDOM. All I need is to stop the Blight and I'm done for the next few centuries. I may die in ten to thirty years but I'll die free."
Then Anders went, "So, Grey Warden is for life, huh?"
"Yeah...."
Anders said, "That's horrible. A chain is a chain."
"...."
Fascinating difference in perspectives.

Being dead.
But he has a dwarf child named after him and a fancy mage tower build in his honor, so he has that going for him, which is nice.
