Currently, here is what I'm using for a "best" weapons list, along with occasional substitutes. I generally drop these on all characters that use that particular type. (Note that this is for single-player)
Assault Rifles - Prothean Particle Rifle, modded with Magazine Upgrade (for longer firing) & High Velocity Barrel (anti-armor - squaddies not affected by weight penalty
Sub Machine Guns - Blood Pack Punisher, modded with Magazine Upgrade and High Caliber Barrel (extra damage) Alternate mods are Heat Sink (even more firing time), Power Magnifier (power damage boost for power builds) and High-Velocity Barrel (anti-armor)
Pistol - mission dependant. Top choices are Acolyte (awesome against shields & barriers), Paladin (standard), Suppressor (mega headshot damage - usually give this to squaddies)
Shotguns - Graal Spike Thrower (has built-in anti-armor and tight firing), modded with Magazine Upgrade and High Velocity Barrel (more anti-armor combined with more damage). (I found that the Claymore does a lot mroe damage, but its low fire rate and accuracy hurts it in non-short-ranged fights.)
Sniper Rifle - Javelin (built-in anti-armor), modded with Extra Magazines and High Velocity Barrel (for squaddies) or Concentration Mod (for me)
