Aside from slaves who has the overall worst lot in Thedas? Elves, dwarves, mages, or other?

They all do . You cant measure one misery over another just cose . Both the Elf Alianage and the castless seem equal in misery . Both face horrible insta death at any moment (elf being sold/castless being killed and darkspawn). Both are barred from gaining a better life unless an outside influence come to them . (elf being hired by noble/dwarf go to the surface) .

Alienage elves.
They were conquered by the humans, mostly live in abject poverty, are forced to live in segregated ghettos, and have occasionally been the victims of mass murder.
Mages and Dalish are whiners that don't actually have it all that bad. Dwarves live under constant annihilation from the darkspawn, but I'd consider them to be better off than the other groups in that they aren't oppressed (except by other dwarves) and unlike the Dalish, they still have independent kingdoms.

I'd say mages, because while city elves live in terrible conditions, they do have the choice of leaving and trying to find the Dalish apparently. Mages are forced to be in the Circles, or live a life of running until they are either possessed by a demon or killed by the templars for being an apostate (worst case scenario). On the other hand, Circle mages do technically live in better conditions than city elves, but that still doesn't really excuse them also being murdered, raped, etc.

I'd say the casteless dwarves and maybe Saarebas have it the worst, with alienage elves being only slightly better off.
In my opinion mages don't have it horribly bad, what with the meals, the education and the roof over their heads. And being protected from the general ignorant populace.

I'd say it's pretty close between the city elves and the casteless dwarves, tbh. While the casteless dwarves aren't even considered people in dwarven society, once they get to the surface, no one cares about whether they're casteless or not.
As for the city elves, it's pretty similar, save that humans in general will still regard them as elves first. While they could go live with the Dalish, it isn't exactly ideal, considering how it's usually very difficult to find a Dalish clan, and even if you can, there's no guarantee that they'll accept you.

Casteless Dwarves.
Circle Mages suffer a loss of freedom and that alone when the system works as intended. Yes, there are abuses, yes the system fails now and again. But by an large, in theory Mages are being sheltered, fed, educated and protected on a level people starving in the streets of any Thedosian city would kill for. If the system worked 100% as intended, Mages would be as safe and comfortable as it is possible for them to be.
Alienage elves suffer being second-class citizens and that alone if the system works as intended. The Chantry largely dictates that Elves are equal in the Maker's eyes, it's largely cultural racism in individual human countries that causes them to be abused and persecuted. Elves can carry on their own traditions largely free of interference, and Human societies are slowly changing their biases under rulers who see Elves as deserving (see King Alistair, Empress Celene et all)
Casteless Dwarves live in a society that wants them to literally not exist, and and is so hopelessly mired in tradition that it is unlikely things will ever change for them. They are given nothing by their society, and are actually stopped from finding any legitimate ways to feed themselves. They can and are literally left to die by other dwarves when an unstoppable enemy (the Darkspawn) overrun their holdings.
Elves may not have equal rights, but they are allowed to at least pursue a trade to feed their children. Mages may not be free, but at least someone cared enough about their happiness and dignity to build a system to allow them to have some kind of a life. Casteless get nothing.

I'd narrow it down between casteless dwarves and mages. City elves have it bad, but they can leave if they want to. I suppose the casteless can too, but from what I've seen their conditions are even worse.

I would have to say it probably sucks to most to be a Female Alienage-elf/casteless.
