According to Andraste it wasn't just the Magisters invading the Golden City. There is a whole section in the Chant about how the various human tribes in ancient times turned from the Maker because he wouldn't support them in their wars and the old gods speaking from the Fade did. It seems rather ironic that after seemingly not in favour of even helping people defend themselves against aggressors, losing the support of the people of the Planasene as a result, he then offers to help Andraste launch a crusade but that could have been because the Magisters had so annoyed him.
Actually the Maker seems very difficult to please and tends not to want to do much in the way of action himself. He was disappointed with the spirits of the Fade that they did nothing but stand around and praise him, so he invents humans in such a way that they will never cease trying to do new things (which would surely include activities such as war). When this finally gets the spirits doing something, he gets annoyed with them. Then the humans look to him for support against their enemies but he doesn't do enough to prevent a large death toll, so naturally they find someone else who can protect them. Then allegedly he has no idea that the false gods he imprisoned in the earth are conspiring against him and encouraging the Magisters but when they do break into his palace, he doesn't just punish them but every other creature that he originally created on Thedas and had been so looking forward to seeing what they did. Nothing very wonderful comes out of being infected with the Blight. To be honest it would have been more useful if he had given Andraste the knowledge how to end the Blights permanently (other than simply killing the old gods) but instead he encourages an attack on Tevinter but once again fails to assist when it is most needed. To some extent the story in the Chant would suggest that it is not a case that the Maker doesn't want to intervene but in fact he is incapable of doing so.
