I have never once chosen to get the reputation bonus and still have been able to pass all the checks. Getting reputation is so easy; all you have to do is sneeze and your reputation will increase.
I never have put any points into reputation. I put them towards weight bonus. Throughout the game, a player gains a lot of reputation by doing missions. I know one time I did the minumum amount of misssions and wasn't able to get peace between the geth and Quarians even though I met all the requirements except reputation. I didn't have 4 bars filled. What I did was go back to a save and did a few side missions to raise my reputation and was able to get peace.

To clarify, you did have the first three ranks, no? Because they also increase reputation.
Mike, as I recall, there is no weight bonus at rank 4 on any class.
If I'm correct, the Rank 4b Rep. Bonus increases your reputation bar by 12%(Not sure if it increases by the amount you currently have, or it gives you a slight boost in Rep). In short, it's not required, but if you really want to make sure you can pass certain checks, I might want to put points in it and then you can spec out of it once you're done with those checks.
What checks require high reputation to succeed? Geth/quarian peace, Ashley/Kaidan standoff anything else?

The first 3 ranks yes, after that I don't put anything into reputation if I don't have to. Rank 4 for an engineer offers a reputation bonus only if the player chooses it otherwise the player can choose the power damage bonus

I thought it's entirely dependent on previous interactions with TIM and paragon/renegade score?

Just do some planet scanning to pick up artifacts and run some side quests like Jodum Bau. Also, intervening in disputes yields reputation. Just run around the Citadel looking for red circles to click on and you'll have all the reputation you'll ever need.

Yes, it's a double check at endgame. Each time you need to pass the rep amount, and the right previous interactions.

It does offer a weight bonus for rank 4
Influence & Duration
Increase power duration by 25%. Increase reputation bonus by 8%.
Damage
Increase weapon damage bonus by 5%.
Increase power damage by 10%.
The bonus is the same as at rank 3:
Rank 3: Influence & Capacity
Increase reputation bonus by 4%.
Increase weight capacity bonus by 30 points.
Rank 4 choice is between weapon+power damage vs reputation-power duration
