Okay so in ME2, your crew gets abducted by collectors. Because of their absence, your squadmate would've needed to take care of the normandy. But if you didn't get one of the ship upgrades (forgot which), Jack dies by lasers. But I noticed that Jack was on my private terminal. What the hell is she doing there, looking at my personal stuff?

That's not the private terminal, just a console in the CIC.

She's killed in the CIC and if you have the armor upgrade, she is seen in the medbay(I believe it is) looking at the drivecore

Gotta remember too that the rest of the Normandy crew is on the collector base by then. Someone has to pick up the slack of monitoring systems.

I think the real question here is why does Jack only own a Varren if Shep hasn't romanced her? And considering that scale itch only made it onto the Normandy over the same period she was on board, the Implications are unpleasant.

 

Back to OP you agreed on it before she would board the Normandy, I'm petty sure it's the shields or it might be the armour, probably searching through Cerberus stuff again or messing with EDI's mission reports.

I have killed off squad mates on the suicide mission before(makes it feel more like a suicide mission), but I could never do that by not upgrading the Normandy. It just seems like only an incompetent fool would refuse to do so.
