So I have two sheps: an infi-shep and an engi-shep.

Engi-Shep is battling in London while Infi-Shep is at Armax Arsenal Arena.

Engi-Shep recently unlocked bonus power "Dark Channel". Infi-Shep decided to change her bonus power, but only Dark Channel is available.

What the hell happened?

EDIT: Before this happened, I had just about every bonus power except Dark Channel, Lash, Flare and Dominate.

Engi-Shep currently uses Defence Matrix while Infi-Shep uses Inferno Grenade.
I first gained most of these bonus powers on my first playthrough (Van-Shep).
I do not believe my file is corrupted, though I will check to see if it is later.

The bonus powers are documented in your local profile file. I have no idea why only that part of the file can be damaged (since you seem to play it just fine).

IIRC if it is corrupted or deleted the game makes a new one, but potential exists for it not to include previous unlocks or achievements.

 

Save game data is separate.  I would try loading different characters who had saves after the other bonus powers were unlocked and see if they are restored.

Tried loading some of my many Shepards.
Even tried starting a new one to make sure.

I still only had dark channel.
