I think the glowjobs logic makes sense: All created synthetics will rebel and create conflict/chaos with their organic creators.
The only thing that doesn't make sense to players is the method: eg the reaping.
I suppose that you could cite Leviathan, but even if it was on a mandate to preserve life and enforce order. The methods the reapers use do not match thematically with that. Indoctrination is corruption. Husks are corruption. The one thing I really wanted answers to in ME3 was what is is like to be/become a reaper.
