Both have me auto save, right at the "Mother's" nest. But after I kill Mother, go with Morrigan -- Buzzlightyear: "To infinitely, and beyond." there's no save, like an epilogue save from DAO. So, my question is. O_o will my choices still making a reference in DA2?

I never really noticed this till now, when I first played DA2 the first time.
The Warden does not appear in DA2, so his fate is unknown.,.. but some of the choices you've made in DAO and DAA will affect some events in DA2. The best save to use is taken at or near the end of Witch Hunt.
With a fully-patched Witch Hunt (v1.1) an autosave is created immediately AFTER the conversation with Morrigan ends. Ideally this should be the save you import into DAII, though no Witch Hunt flags are relevant to DAII.
