Alot of our old companions has changed in the last 10+ yrs. In those years Leliana was a spy and assassin for the devine and knows alot more about the Chantry than what she naively thought so in DAO.
With the way things are I'm sure she's angry and put a barrier that'll take a while for the inquisitor to see the Leliana we knew from DAO
That scene occurs after Leliana has been captured and tortured, and the man with the knife at his throat is the son of the person responsible for Leliana's torture. I would imagine torture might have the potential to change anyone's outlook on things.
Also it should be noted that the devs said you may never even see that scene. It only occurs if you send Leliana to infilitrate Redcliffe (the mission fails). Presumably one or both of the other advisers will have a different suggestion on how to deal with Redcliffe that doesn't involve Leliana trying to infiltrate it.
