Cauthrien is not a villain IMO.
I hated her in my first playthrough. Could NOT defeat her -- and then I realized it's fun to get captured with Alistair and stripped to our skivvies.
On my second playthrough, I discovered Storm of the Century. Cauthrien did NOT stand a chance.
Adrian isn't my favorite, she's just my most hated.
My favorite is the great Lord Seeker Lambert, the greatest warrior to ever exist in DA. The villain I want to kill more than anyone, were he still alive, is Cole's father. Anders too but don't even count that dead horse.
i like Meredith surprisely even though i think she is too extreme. but l like her voice.
Loghain by a long shot. He was a really interesting guy, especially after having read the Stolen Throne. I definitely would have spared him if Alistair wasn't so unreasonable about it.
Also, if Anders does count, he's right up after Loghain. I despise him in the light of a companion and ally, but looking at him as an antagonist he turns out to be a damn cool character.
Duke Prosper: What a jerk. He was hanging on for dear life, only you could save him, yet he chose to mock you.

Close second was Sister/Mother Petrice. Kudos to whoever wrote her because boy howdy, as her story arc progressed I went from diplomatic responses at the start to aggressive/direct ones (along with a deep hatred of her) by the end. Her come-uppance was sweet, sweet karma.
Arl Redon Howe is my third. The Human Noble/Cousland origin is the canon story for my Warden and to finally deliver well-deserved justice (after denying him the satisfaction of gloating over his horrific deeds) was one of the game's high points...not to mention having Tim Curry as the voice of Howe. Inspired casting!!

I don't know why...but I feel kind of sorry for Sister Petrice...granted I had pretty much deep revulsion for her when I was playing, but when she was killed by the Qunari I was like...uh oh...this will cause nothing but trouble. Sure I get why they did it and can even sympathize, but that was probably the shot that really started the whole Qunari invasion thing of Kirkwall and...again nothing good. That was the tipping point. And I knew it. The whole act was leading there, so even so she was grade A evil, her death was not exactly welcome in my eyes.
Indeed I just think the Origin story for the human noble relates so powerfully and is just the best story and it makes the game so much better as a result. Neither of the origin stories I have tried resonates as powerfully throughout the entire game as the Human Noble, and because of what Arl Howe did it made the story and gave it a different, powerful, twist. It turned the whole thing into a kind of revenge tragedy where everyone was out for revenge, the human noble for Howe, and a little while later, Allistair for Loghain.
1. Flemeth, okay we all know it's coming where she'll go super rage mode and try to kill everyone. Her sense of all knowing better-than-you style is what attracts me. (and I wonder why)
2. Meredith. Best. Villain. Ever. Hands down. I honestly believed that she took no pleasure in taking all of those drastic actions against the mages. The story about her sister made me realize she knows that mages can be good, but they are too dangerous to be left completely unchecked. Eventually, yes, she becomes a psycho madwoman but that's only because her rage for the destruction of the Chantry and the continuing spread of blood magic was amplified with the toxic red lyrium in her sword.

1. Loghain. Great story of how a former Hero of Ferelden turn to an enemy of the state. Great character, I especially like how he accept his fate and calm her daughter in the very end (of his story).
2. Arishok. Because he took about 1h of playing for my mage to actually beat him... Funny enough, my warrior need less than 15 minutes with zero potion. And quite easily (difficulty level hard on both playthrough). Once you nailed that turning around him tactic it's really easy. Easier than kiting
3. Meredith. Great character, she was really something. Very awesome when she rescued Hawke from a Sareebas at the end of Act 2. Great VA
4. Arch-demon. Need to say why? The most BAMF dragon on the whole series.
5. Corypheus. That battle was... whew.

As a Male Human Noble Rouge in Origins I can confirm Howe was a total spineless ******.

Hum..I adore Flemeth.....and I got some Thumb Up for Meredith but she is still my ennemy
and its alot of fun trolling her when the Qunari attack .
But best in Dragon Age serie ? sure...in all games beyond ? Nope . I mean..if thats what you mean ..

Favorite as in "Most hated"
1) Quentin. YOU MURDERED MY MOTHER YOU CORPSE ******* BASTARD. I couldn't even feel sorry for him because plenty of people lose spouses, and not a single one becomes a blood magic-using, necromantic serial killer. I just wish Hawke got a special cutscene killing him like they do for the High Dragon and Corypheus--killing him in regular combat just isn't enough for me.
2) Mother Petrice. So fricking smug and self-righteous, not to mention a racist hypocrite. She ticked off all my "hated traits" boxes and didn't even have the decency to be competent.
3) Arl Howe. Take Petrice, take away the incompetence and add sexism. Plus he was abusive towards one of my favorite characters.
Favorite as in "Most respected"
1) Loghain. He's got a lot of depth and isn't just another usurper vying for the throne. He's both a tragic and a fallen hero, which are two of my favorite tropes, and if you play your Warden as a Well-Intentioned Extremist (which I usually do), has very interesting similarities to them. I could write an essay on him, but I'll sum it up by saying I still think he's one of the best antagonists Bioware's ever created.
2) The Arishok. Were his reasons idiotic? Yep. Doesn't mean I can't damn well respect someone who took over Kirkwall in a day and brought me to near-tears in his boss fight. Besides that, some of his philosophy actually was interesting and understandable, even if I didn't agree with it.
3) The Architect. Not a tough fight, but he was a very interesting character. Like Loghain, he serves as sort of a mirror for Well-Intentioned Extremist Wardens, and the decision concerning an alliance was one of the few Awakening decisions that actually made me stop and think.
Flemeth's not on the list because I consider her a neutral figure--she's not openly hostile, and only fights the Warden if they attack her (for reasons that are understandable). I won't deny she has an agenda, but until I know what it is I'm not labelling her either a protagonist or an antagonist.

In a way, I seriously love Meredith. She's bad ass, and she's an older woman (like me!). She's articulate and wields authority like a goddess - until the idol sends her over the edge. Her VA did a tremendous job. I seriously regretted having to kill her.
I enjoyed killing Quentin. I just wish it had taken longer, and that we had had the option to torture him. Likewise with that weasel Rendon Howe!

I hated Meredith my first play through, then my second I sided with her throughout the third act and woooow. She's such a cool character. Incredibly tragic too.
I think anyone who prefers the CE origin will put Vaughan near the top of the list.
Aside from the usual suspects (Loghain, Meredith, Vaughan), I've always been partial to the Mother myself. I like villains who are buckets of crazy. Similarily, I dig Uldred.
In terms of boss battles ... say what you like about Orsino's story arc, but the Harvester is an abomination in every sense of the word. That battle is a gore lover's dream; he tears off his own arm to use as a club, he rips open his stomach to summon more walking corpses and you defeat him by tearing his head off and then stomping him to death. He even squeals like a pig at the end.
The fight with Duke Prosper is also very well-designed. Not hugely difficult, but it does require you to pay attention and think about what you're doing.
