I believe I found a booboo.
In dragon age 2, act 2, when I try to say that I saved Merin for Yevhen, it then says I have to make it so nathaniel dies to approve of this choice.
How would this affect nathaniel's situation!?
I believe they have nothing to do with each other.

Those two quests are depended on each other. You only got Yevhen's quest if Nathaniel is dead in your save file otherwise you'll get Nathaniel's quest.
Also to note that Nathaniel's plot flag was buggy and unless he we in your party when you beat DA:A, he'll be dead regardless.
If you imported an DAO save where Nathaniel was alive at the end of Awakening, that quest will trump the Yevhen quest in DA2. In other words, you can't do both, and you won't see the Yevhen quest at all if Nathaniel was alive in your imported game.
If you want to have completed the Nathaniel quest, then you have to go with the choice that you didn't help Yevhen in Act 2.
