just go with Anora because she rocks.
as for babyface vs babyface with Anora. in both cases it is babyface who will "lead" army into battle, and difference is only in aftermatch of the game and perhaps in awekening intro.
^ true if Loghain for some reason is dead. If Loghain is alive, even if babyface marry Anora, it's Anora who lead the army into battle.
also: Anora is a failsave if babyface would die during the battle.
Alistair leads the battle and Anora remains on the throne. Or Alaistair directs you to lead the battle (if you decided to stay) and he remains on the throne. Or he directs the battle himself
If it's just Alistair, Denerim University never happens. (The epilogue never states that it happens either way, but Anora at least gets the planning phase out of the way.)

Anora is wwwaaaayyyy too much like her father. She has the same "only I can save Ferelden" mentality, is manipulative, and treacherous.
My canon warden chose Alistair, but that was largely because she romanced him. In some games I chose Alistair+Anora and even had one warden marry Anora with Alistair executed.
In real life I don't know what would be best. Alistair is very ignorant in politics while Anora is the reverse;a political animal, which isn't good either.
I could be wrong but as long as Anora is still in power in one form or another she will have a statue of her father build. If he is redeemed then many will visit it in honor of a fallen hero. If Loghain is killed at the landsmeet then Anora will be the only one who visits the statue. I am not sure what happens if he spared and the DR is done. Can't honor a fallen hero if that hero doesn't fall.
One thing I forgot to note is that Anora alone has some pretty cool public works (including the aforementioned university,) but has to crack down when she fails to keep the elves happy under her rule. Alistair shocks the nobles by appointing an elf to his personal council, but so far as the epilogue shows the nobles put up with it, and either this or Alistair's general spirit of kindness which motivated him to do it in the first place prevents the riot. If you put them on the throne together, you get the positives of both and so far as I can see no negatives.

Probably not enough intel in the game to make a judgement but how would you rate Cailan and Anora's rule before the blight started? It seemed that the King was well liked and that the country was at least functioning and had peace. Cailan and Alistair sure act a lot alike which isn't surprising for brothers but I think that would also show true if Alistair and Anora marry. If each plays to their strength then I think they would do just fine however a hardened Alistair doesn't sound like he would remain in his role so that might be the key to if it works or not.
