Sovereign takes off, Shepard finds Nihlus, Shepard gets on the train to the space port and while on the train Saren is still at the space port telling the Geth to blow the place up. So how did Saren get off the planet?

Maybe he had a shuttle. Flew low for a while, then ascended far enough away, while we were busy disarming bombs and such.
EDIT: There is a hilarious scene in Mock Effect about this issue, where the geth underling confronts Saren with the question on how they are supposed to leave. ![]()

The timing of the scene of Saren's instructions to the geth seem to be way off, for sure. Either that, or we saw Sovvy leave too soon. Perhaps would have been better to see him leave while we were on the train over to the spaceport. What gets me is, why didn't Saren just take the beacon with him?
Yeah, this. For me, Saren order the Geth to blow up the Colony after he kills Nihilus, then he get on Sovereign.
Also, maybe because the beacon is heavy? Lol. And I figured that since Nihilus and the whole colony were obliterated, a bunch of dumb colonists wouldn't even attempt to use the Beacon.

Never really thought about that, but I would assume they had some other geth ship or shuttle around somewhere.
The thing I always wondered the most about Eden Prime and Saren was when he had the recorded conversation that Tali recovers, which is a bit different in tone from the one they show on screen between him and Benezia.

But our original mission on Eden Prime was to pick up the beacon and take it to the citadel, so it had to be movable... and Saren had an army of geth to help him out. Instead he just left it. The only thing I can come up with is, he had to get out fast because we were right on his trail and Sovvy didn't want his true nature revealed yet.

Goblin. He even throws grenades at you a couple times ... well, once for sure, on the Citadel.
