Ok, so the game recommends 15 of each of the viands/trophies/secrets to get the 'decent' ending, but what does that happen exactly? Is there a timer somewhere? Is it a card I will eventually draw?

Also, are there any lasting repercussions to 'replacing' your lover/counselor/bodyguard/accomplice? I originally asked the Abbess to be my Counselor, but now it seems like the Dowager may suit my needs better.

No, not as far as I can tell. Also keep in mind you can "promote" Abbess to your lover (the other option is Bard, but you can lose him).

It isn't 15 of each, it is 15 total. 30 total if you want the best possible results (although more certainly helps).

It can happen during one of the market day cases. You can get him back, but I think there might be a cost to doing so.

So..if I have 4 Market Days left, but have 15 Trophies, 10 Secrets, and 3 Viands....then I basically have 4 more days to get 2 more of one of those things to get the best ending, right?

 

Does anything else effect the end? Or is it pointless for me to just fart around trying to get awesome stats for everything else?

You'll want two more secrets with that set up. And certain quests you have completed can impact the ending. Only possible stat checks I can think of for the ending might be rulership, cunning, and scholarship.
