Whenever there is a thread about the Warden's whereabouts, there is always at least someone saying that their Queen Cousland is busy ruling Ferelden. I don't mind people headcanon thing, but the Queen of Ferelden went missing (end of DA 2), there should be some uproar.
Not to mention everything points to Ferelden being seriously impacted by the events of DA:I. You would think the Queen would want to be directly involved....
probably the warden and hawke was engaged in a adventure then before the inquisition the warden convinced Hawke he must help the inquisition ending the Templar-mage conflict. a bigger threat is on its way and everyone must be united.
Warden: Here, you deal with it.
Hawke: No. You deal with it. I've had enough of this s**t.
Warden: Can't hear you over the sound of the Calling.
Maybe the Warden has a sense of drama and doesn't want to make things anti-climatic with her awesomeness
My Warden took the Joining, was forcibly pulled into the Fade twice, was attacked by hundreds of mages and demons, drank Avernus's weird potion to unlock the Power of Blood, traveled around with a sword made of weird alien metal strapped to his back, did the Dark Ritual with Morrigan, had the Archdemon's tainted soul wash over him, developed Spirit Warrior powers, phase-shifted between multiple dimensions while tracking down the Harvester, and wound up with the stats of the world's strongest man, so if I had to guess, he's off doing some research to figure out WTF he's mutating into.
There's no giant conspiracy theory about why they disappeared. They saw what was going on with the Breach and the Mage/templar war and went NOPE.
Hawke sadly was dragged back by Stroud, sulking the whole way and going 'I don't wanna save the world'.
The Warden cackled evilly from the far superior hiding place.
In all seriousness, I hope it's addressed. The ending of DA2 did make me think there was some huge conspiracy theory. What happened? Are they gonna show up late sipping on Starbucks?

She doesn't really mention other companions, only the Warden. The conversation only changes if you import a Warden who romanced Leliana. Although, I haven't played a game with a Morrigan import in yet. There's a YT vid of the first couple of conversations you have with Lel, which includes the Warden mention (non-romanced). It is spoilery though. Link under the cut:

I'd say it's more a case of the writers haven't yet worked it out. So for now, we all have our headcannons, and no-one can argue with us! 
I only hope that Bioware address the Ending of DA2 with care considering that the champion and wardens disappearing were linked according to Leliana.
I don't know, but my Warden better not show up. She's dead. Hawke, on the other hand, is off in some tiny, grundgy dive of a tavern drunk out of her mind because Anders betrayed her and she executed him. It's not easy having to execute your lover.

I know why my main Warden dissapeared. He went through the Eluvian. I'm guessing Hawke and Merril are just running from the law. If I was Hawke I wouldn't stay in Kirkwall Mother mutilated and killed and massive genocide.
