Across all playthroughs they've been spared or annihilated, but I always prefered to annihilate. Anderson was always my pick for council.
Seriously did anybody kill the council and rachni queen?

I killed them on all but my soldier(and I believe on my first soldier playthrough I neutral'd them to death)
