Not sure if this is a bug or by design, but I know I killed Loghain, I killed the Archdeamon after romancing Morrigan (that saved my life) and Alistair is King.
The keep will ONLY let my say that Loghain lived and killed the Archdeamon if I want to make those other choices.
Anybody else had that problem?

You need to go into companions and set the morrigan's baby tile first. That one affects a lot of end game tiles and often that tile gets over looked by the autosolver if you haven't touched it yet.

Set the Morrigan had an old god baby tile first.
Have you refresh the page, clear your cache then log out and then log in?
What browser are you using?
As for the choices you want make sure you lock them so the solver doesn't change them.
I had some funky stuff with Zevran in the past, it kept wanting to kill him off, lol. I also couldn't keep him as a "mistress" and rule beside Alistair. The first one was probably a glitch and I am gonna go through it again right now to see if it's resolved. I think the second just flat out isn't represented in the keep, which is too bad. 
Did you say Morrigan had an old god baby with you? Romancing her doesn't matter.
Yay! The tapestry stopped trying to kill Zevran! But still can't keep him as a mistress. So sad.
OK, worked out what my problem is...Very subtle difference in how you select "Did Morrigan have a baby"!!! We did, but I missed that there is an "old God baby" and a "Human baby" and had selected the second one! Switched to the first and everything else fell into place:)
