She is the leader of the mages. The same mages whom were going to be hunted down because people thought they caused the death of the Divine and the Breach. So it was either let everyone under your care die, or take an unpleasant deal. In the scene you can see she doesn't trust Alexius at all.

Meh I think either way Alistair will be mad at even the Templar Leaders if you choose to side with the Templars as well. Both Mages and Templars are responsible for what happened anyways.

I don't know. I just read that on a wiki guide that is being made for the game. Most likely the usual: "They are innocent" or "I'll keep them under control".

The Tevinter Magisters would enslave those southern mages using them as cannon fodder against the Qunari, and they would eat those southern mages for breakfast literally.

I hope siding with the templars means you can keep the mages like Vivienne however. If it just ends in a mass slaughter of the side you don't support that'd be lame as hell.
