If you're modding the game (in any way) it could be trying to repair it.
You can turn it off in the settings of origin.
No mods at all. Nothing. Never.
Disable Origin in-game, that fixed it for me.
It is disabled completely.

Maybe some file isn't being written properly...?

I can't stand programs that do something without asking me or telling me what exactly they are doing. I verified all files, 100% perfect, no update or repair required.
Uncheck "Keep this game up to date" in your settings.

I've had the box for "Automatically keep my games up to date" in the Application Settings unchecked for months. Which is why it is so baffling that Origin wants to update ME3 every time I restart the computer. And no, I have no other program running that could interfere with Origin/ME3.
According to the install log, Origin ran through the entire installation routine for ME3 each start up.
I also checked the date on all files, the only ones changed were the 1kb readme.txt in the Support folder and the Win32\Core folders but no files in it. And of course, the InstallLog.txt.
This is moderately annoying but not an important issue. It started after I installed DA:I ... coincidence? I think not.
