Who should I side with?

Consider:

- Cassandra is the one I'm romancing this playthrough, and she gets major approval if I side with templars. I could just not bring her with me to the mage quest line though.

- Who is the more interesting/useful companion Cole or Dorian?

- If I side with one, can I still do the other mission to get the other companion?

Cole and Dorian aren't mutually exclusive. You will get the other one when you start the next main story quest from the war table.

Cass will also get some decent approval from one of the options in the mage questline. It is not necessary to side with the Templars.

Leaving people behind doesn't work in this game. Cassandra will still know and still disapprove. There both useful and interesting. Yes. Before the end of the act.

I only picked mages cause Dorian. Cole's quest in Theirinfall was just as interesting though.

Yes, but that option is to subjugate the mages, rather than ally with them.

What are the benefits of siding with one faction over the other in terms of the story?

Picked mages because of the situation in Redcliffe. Before committing to either faction's mission, the info was pretty much "Templars f***ed off to somewhere, Lord Seeker is a douche" and "A Tevinter magister and Venatori member pushed the Arl of Redcliffe out of his own village and is now de-facto ruler. Also, he can control time" The latter seemed like a more pressing issue.

Conscripted of course. Outside of RPs with specific themes I don't see why I'd ever extend a full alliance to either faction.

Templars.

Just because their lyrium usage is awesome in game.

The mage quest is quite a bit of a roller coaster, to put it mildly. Haven't played the templar part, so I won't know how it measures up. And Dorian is F***ing Awesome.

I allied with the mages at first I conscripted them but the advisor's made a point.

That they would most likely rebel again if I put them back in the same situation they just rebelled from so I reloaded a save.

plus I want them to trust and not betray me that probably wouldn't work if they were my prisoners. I do like that it gave you the option to secretly train people to watch them like the templars though.

I can imagine the choice creating a mage assassin order like the diablo series would be quite funny actually.
