They can be replaced, but not removed.

Sorry MZ. As KalGerion mentioned they can be replaced, but not removed. Weapon and armor upgrades function the same way. There is specifically a dialogue pop up that is displayed when you apply these items that informs you that the rune/upgrade will be consumed. Sorry if that was not more explicit!
