How do you do this? I haven't seen any way to upgrade anything in Skyhold other than the tower, courtyard, and garden.

Next to the throne there is a door down where you can customize armor and weapons as well as craft etc. There is a table there where you can change stuff in skyhold, from bed to windows to throne. Getting thrones seems to be story related, beds you can buy in Orlais etc.
