There seemed to be a scene In which Leliana wanted him taken out & you could tell her not to kill him does this have any effect ?

Nothing happened in my game, He gets dealt with either way you only have input on how so I dont think it had any real significance. It was probably more just for showing who Leliana is as a person.

Actually killing him has a significant impact towards the end of the game for Leliana, that's all I will say.

gonna spoil it, cause im that guy.  if you let her kill him, she becomes "hardened" and a bit darker.  If she becomes divine, its not all sunshine and rainbows, she assassinates those who oppose her.

 

If you stop her, you have the chance (pending a few other dialogues similar to this one) to "soften" her.  If she becomes divine, idk if it changes as i like my leli as a murder maiden, but i believe its all sunshine and rainbows

It's the option to harden her if you let them kill the guy. If you spare him, she wouldn't harden. Pretty important for later, and since someone already spoiled it, yeah, she will be a ruthless divine if you kill the guy.

It should be noted that sparing the guy doesn't guarantee a softened Leli.  There are a few other places where you could potentially harden or soften her, depending on your choices.  If I recall none of them are particularly subtle, so it shouldn't take you by surprise.
