As per the Prima guide,

 

"If you took Alexius alive following the events at Redcliffe Castle, you can judge him at Skyhold. Sentence him to research magic for the Inquisition to make him an agent serving under Leliana."

 

However, these are the only options I have:

 

 

 

I've saved/reloaded and tried all of them, but none of the choices makes him an agent. The imprison option mentions Leliana extracting secrets from him, but still doesn't add him as an agent. I even went and talked to Leliana after making that decision, but she doesn't even mention him!

You need to have the Magic Perk, the one that opens up extra dialouge.
