I keep seeing an exclamation point by the entrance to Skyhold (big bridge, near the gate). It says it's Cullen on the map. I've gone up there but no one is there. When I see him wandering around elsewhere, he has nothing interesting to say. What's this about?

He should be in his office, which is right there, only higher. If not, fast travel or a reload might solve it.

I have somewhat the same thing but over by the horses stables.  At first Blackwall wasn't there, then he popped up (might be the problem with yours, try waiting around on the battlements and he might show up thats what I did for Blackwall)  only his convo didn't make the ! go away.

I see the exclamation point that says Culen, but I don't know how to get there and Fast Travel isn't working for me. There is rubble that is blocking my way to the stables and the door that is a level up on the gate. Is it because I don't have access to it yet? I just got to Skyhold and haven't left yet to any other region.

Yeah, had that too, that fast travel isn't working. Is this your first time in Skyhold? If so, travel somewhere with a part and come back. That unlocked it for me.

He finally showed up for me after I went and did about 10 hours worth of quests... For those who have this problem, I guess just keep checking back every now and then when you're in Skyhold. Eventually he'll be there in the office on in the tower (where the exclamation point is), standing in front of the desk. Maybe something is supposed to trigger it but the exclamation point is showing up before the trigger?

Ran into a similar problem in Haven (also Cullen), and solved it the same way - went elsewhere, did other things, when I came back to Haven he was there.I suspect okamimiyazaki is correct.
