Been playing through the game, just got to Skyhold. Noticed that some of the War Council missions I hadn't completed yet had vanished. (The one I noticed was about stopping a war between Tevinter and Nevarra). Do some of the missions expire if you don't complete them soon enough?

I noticed this as well. Unsure if bug or timed. Would like to know the answer as well

some are glitches, like the Dagna one. The war between tevinter and navarra one will disappear if you do any other mission with josephine (glitched for me and disappeared after reading the report for the merchant prince one).

If you complete Bull's personal quest and elect to save the Chargers, Ben Hassrath missions will no longer be available. If they are in progress at the time the quest completes, they'll abort.

 

A lot of missions depend on whether the Inquisition is still in Haven. This isn't an absolute rule, but in general, if you get the mission before In Your Heart Shall Burn, it's best to complete it before doing In Your Heart Shall Burn. In fact, that's pretty much my rule. If an operation becomes available before a main quest, I do it before clicking on the next glowing green fortress.

If you don't finish Solas's war table mission before you kill Cory, it will go away.  Of course in order to get his mission you have to activate a certain number of those artifacts.  I didn't use the Grey Warden treaties before Blackwall's quest, that one went away too..at least I think it went away (but I did that on purpose just to see what would happen by not using them).

Some WT Missions do go away after certain other quests are completed. And Yes that one for Solas would after defeating Cory, that is an inner circle quest and, none of those are available after you defeat Cory because conversation with companions are no longer available. As the game warns you before going to defeat Cory.
