He becomes leader of the Grey Wardens of the south essentially, as the most Senior-Warden left. He then departs for Weisshaupt to let the wardens there know what's been/is going on.

I have this two DAO playthrough Alistair king and Amell his mistress/ Alistair and Amell warden. I was wondering which one should be my canon playthrough. I made up my mind a few days before the release the game, that is to make Alistair king. Thank the Maker! I have never been so grateful that I made the right decision. Though no one mentions the relationship between King Alistair and Amell if she became his mistress...

I'm so glad Alistair is king in my playthrough. Although he's hardened, my Amell didn't remain his mistress so I assume they have some sexual tension between them when they meet, lol. My warden deserved happy ending but wouldn't get it, i thought that was the right thing to do.

And no way I let my Hawke die, Varric doesn't deserve losing his friend and Stroud was old enough already.

The world state I used for my first game had Alistair as king so choosing between my Hawke and Stroud was a no brainer. Then it sort of hit me that my second game has a world state with a romanced Alistair as a gray warden and yeah,that's gonna be a hard choice. But...

Poor Varric! That's going to upset him, but this Hawke was one who was in love with Anders and executed him. For her, staying behind isn't going to upset her that much. She's a sad panda anyhow. Varric, on the other hand ...

It's worse when you consider how far Varric went to protect Hawke only for Hawke to die anyway?

 

My Hawke has suffered enough and I couldn't do that to Varric. It makes things easier that it was Hawke vs Stroud.

I'd choose Loghain over Hawke too but I can't deal with Varric being sad

Wow, that actually got me to tear up for a bit.  Glad I ended up making Alistair king as having him as a warden would've made things incredibly difficult.

In the epilogue,

Loghain never returns from Weisshaupt. The Wardens in Southern Orlais decide to stop being so secretive and open themselves out to the world, dedicating themselves towards protecting Thedas towards a wider range of threats, but this causes tensions with the more conservative wardens in the Anderfels and the order descendeds into a shadowy civil war.

 

Whether Loghain died or not or was simply imprisoned in Weisshaupt is unknown.
