First I thought he was just referring to the synonymous philosophy/race. But...there have always been a lot of theories on the Qunari's origins. Half dragons, weird corrupted elf things...etc etc. Now this makes it sound like something did go wrong.
Could this mean anything? Or am I overthinking?

Corypheus was one of the original Magisters or something, wasn't he? He was atleast really old, having walked through the Golden City, so maybe he saw the formation of the Qunari or something?

Well... that is very interesting indeed. Somewhat of ME Harbringer vibe.
Maybe quanari (species) were indeed something else, at first. Than, someone started to experiment with them - ancient tevinters or elves of old. Maybe, that is why kosiths without horns are treated like someone special - a memory of "pure", "untained" form.

Well, they do have the distinctive elven pointed ears.
Now that'd be an interesting twist. The 'elves elves' are small, scrawny things...and their messed up mutant cousins are physically superior to all the other races in Thedas.

I actually forgot he said that until you mentioned it, i played through as a Qunari and yea... that is an interesting comment, a weird time to mention it considering you are fighting in the end battle at the time. I would really love a story more centered around the Qunari homelands at some point.

Combine that with Iron Bull mentioning having no idea what the original Qunari (Kossith) are like and... yeah. Stuff.
I also remember him saying some Kossith are actually still around, and they'd be 'nothing like you and me' which would probably mean the race, not the Qun, seeing as the Inquisitor is a Vashoth.
Wonder if they're setting something up.

I kind of wish corypheus wasn't a villain.I was hoping he would be more like the architect.Confused and despondent,trying to find a new way to live having seen what hubris can bring you.He would be a lore gold mine.

I was very, very surprised the Architect made no appearance at all. I kept expecting him to pop up as some sort of counter Corypheus character (If only in a supporting role, since he had the possibility of being dead, perhaps if he was dead they could have had a Darkspawn he had successfully given independence to show up) but nothing ever came of it. Honestly, the first time I saw Corypheus my thoughts immediately went to the Architect more than anyone else.

They might be foreshadowing future storylines. People have been saying the Qunari might be a big part of a future entry in the series.

Combine this with Iron Ball saying the Qunari left where they came from because of the Kossith and then... well... THIS IS HUGE!!!
Also their is that convo with Iron Bull after slaying a Dragon with him in the party. He says Qunari borderline worship Dragons because they are the embodiment of rawr power and because they have horns. He even theories that the Qunari drank Dragon Blood over time and that's why they have horns. Crazy idea but I wouldn't put it past them.

Dragon elves. What an awesome thought
But at what time was this supposed 'mistake' made? Was it Arlathan era and Corphy-t*ts just saw it in the fade or was it a Tevinter project gone awry? I lean more on Tevinter theory just because the Arlathan elves, while certainly capable of the deed, had no real need for such creatures seeing as they did their heavy lifting with magic.

Maybe he just hates elves and qunari. Old Tevinter hated elves and kinda accepted dwarfs if I remeber correctly.

and then the revelation that the all conquering Qunari seemed to have been Driven out of kossith lands by the kossith themselves.
