Here's what I've found, and some guesses people have made as to what they're references to:
* I don't know why people think this is a reference. I am just putting down their answer.
- "He didn't kill his father. He was his father." – Star Wars ("Luke I am your father." Doy.)
- "It's made of people." – Soylent Green (this is what Thorn says.)
- "He teaches them to fight with a secret flaw, part of a glorious strategy." – Jade Empire (said by Master Li; this one has basically been unanimously decided as a definite reference.)
- "He was their enemy the whole time, but she made him forget, so he could change." – KOTOR *
- "Old pain, shadows forgotten from dreams too real. This side is slow and heavy, but here is what can change." – The Matrix (I guess I see, but I'm not really convinced.)
- "Never trust half an elf." – LOTR (Gimli says, "Never trust an elf.")
- "He hunts the killer, but he's the one who killed her. He can't remember." – Memento; Shutter Island * (essentially the plot of Memento.)
- "He was dead the whole time. He didn't know." – The Sixth Sense, since the boy's name was Cole, and the guy ends up being dead at the end even though he thought he was alive throughout the entire movie. However, someone pointed out that this is basically what happened to Cole in Asunder. I'm still leaning towards it being a reference to The Sixth Sense, though.
- "There is no other man. He becomes the other man to do the things he can't." – Fight Club (essentially the ending plot revelation in the book/movie.)
- "An old name burns inside of armor that shouldn't fit, lit by faces of children he couldn't save." – Mass Effect (I don't know about the armor, but if this is an ME3 reference, the kid is definitely the one on earth that Shepard tried and failed to save.); FMA *
