I'll start.
Front Mission 3
Star Control II
Call of Cthulu: Dark Corners of the Earth
Arx Fatalis
Great games you've played that nobody else has ever heard of.

Gore: Ultimate Soldier? I remember that having a pretty decent multiplayer if that's the game you're referring to.
For me, I'd say it was Inindo: Way of the Ninja for the SNES, I don't think I've ever met anyone who's even heard of it let alone played it besides me.

LinCity.
Simutrans.
And, for some reason that I cannot find, SMAC and SMAX are both rather obscure nowadays, despite being one of THREE games, ONLY three, to get 98% from PC Gamer.

Well, I imported Demon's Souls before anyone had really heard of it, so that kind of counts. Then Gamespot made it GOTY, and now everyone and their third testicle knows what it is.

Inherit The Earth: Quest for the Orb ~ 1994 point-and-click adventure game in which you control a party of three (a fox, a boar and a stag) in a post-Human era where talking anthromorphic animals living in medieval socioeconomic conditions are the norm. Imaginative setting, fun and simple story and perfect for all ages. I played it in my childhood and remember it to this day.
Beneath A Steel Sky ~ 1994 point-and-click adventure game set in a future dystopian Australia where urban society is highly mechanized and stratified. You play a fugitive and his pet robot Joey, who are on the run from authorities. Excellent writing and plot, well-delivered dark humor and snark, and an intriguing setting. I think it's possible to get it as abandonware off the Net.
Hope you guys have the time to check out and enjoy these two titles. Both take gamewriting to exceptional levels IMHO.

An old game that I loved: Rats!
You start with a maze full of rats, and the idea is to exterminate all of them before their breeding overruns the level. Your arsenal includes bombs, poison, radioactive waste, gas, stop signs, plague rats, and gender reversing chemicals; each weapon has its own unique effects so you can come up with loads of kill combos.
It's a game with fast paced action and lots of sex. Isn't that what everybody wants out of games these days?

Star Control II is one of the most well-known games of its genre. The other three, I'll grant, are way more obscure, but I've heard of all of them.Borschtbeet wrote...

Princess Maker-series.
Hmm...
I'd count Sins of Solar Empire, but everyone has heard of it anyway.
Koumajou Densetsu: Scarlet Symphony
Is a fun game at first, but like most Touhou games, the bad controls catch up with you.

Phantom Dust. Definitely a game worth playing. Had an interesting story, cool art direction, and amazing gameplay. It was essentially a strategic card game turned arena battle action game.
Timelapse is another one. A Myst-like game that was out around the same time. I don't think I've ever met another person who has heard of it. I remember it being the only copy at Best Buy when I bought it.
Jewel Master was one of my favorites growing up that I haven't encountered anywhere else.

Good game, that.
I'm kind of out of touch with what people have and haven't heard of, but I'll list the ones that I am usually met with blank looks when I mention.
Crystal Caves
Hocus Pocus
Lemmings 2: The Tribes
Mystic Towers
Commander Keen
The Incredible Machine
Populous: The Beginning
Moraff's Entrap
KOULES
Wacky Wheels
