I finished the game not long after it first came out. About a year later I decided to play again to see if I could get to level 60, and also to play the DLC.  

I never finished a second play through completely and realized today as I gear up for ME2 that I have only one save game. It is about half-way through the second play through. 

I know nobody knows 100% but I was hoping that anyone with experience in this type of thing may have an answer.

If I moved the game over as it is, would it still have my choices from the first play through, or will it take the choices I made so far in the second one and cannon the rest?

every time you beat the game it makes a hidden save, that save is what you will use so its still on your HD somewhere so you can use it.
