So... Fen'Harel seems to have been taken over by Flemeth in the end. I've seen some rage at any possible meta-storyline overarching things. Anyway I just finished the game... so this is me spitting thoughts out.

My own theory:

When Corypheus breached the Golden City, the Elvhen pantheon were cast down. Thus Mythal's desire for revenge and Fen'Harel's desire to activate the orb, and in his desperation and weakness he went to the one person/being he knew could do it. In this despair at the orb's destruction, his body was an easy and willing grab for Flemeth.

The main point: the pantheon want to get their souls back into the Golden City, though it is corrupt and now the Black City, perhaps due to their absence and/or Cory's sin. This also explains why Flemeth took back the Old God soul from Kieran - for safe keeping until their return to the GC.

This is also why Flemeth wished for Morrigan to have an Old God baby in the first place. All begins with her wanting to collect the souls of the Archdemons (Old Gods corrupted by darkspawn) during the blights, why she inspired Morrigan to try and preserve the old magic in the world - and why she stated that she could only take her body if she were willing. It's a sacrifice for continuance.

Separate theory: the blight is like a cancer that exists due to the absence of the Gods in their GC, thus the red lyrium spread and Cory being a central figure/origin. It began with him tossing them out on their butts. Lyrium itself is becoming tainted and for magic to become pure again, the gods need to get home.

That's it for now - feel free to flame or add :)
