Question 1 - Why hasn't Alistair heard the Calling when all the other wardens have - I don't know if it is mentioned in game.

 

Question 2 - Why is Fiona not in the Deep Roads? If Alistair is her's and he is 30 at time of Inq then she should be at the end of her warden lifespan. She should be hearing a proper calling. Unless of course she has some magical properties which extend her warden life beyond the norm? Mentioned in game?

it's mentioned in game. alistair hears the Calling but is ignoring it since he knows something's not right (as are anders and the hero of ferelden if they survived the blight). fiona was completely cured of the taint.

Question 1- King Alistair: Plot Hole.

Warden Alistair: He heard the Calling and will replace Stroud.

 

Question 2- Fiona cured herself of the taint if you talked to her. The Warden has no choice but to relief her of her Warden's duty since she can no longer be infected.

I had a "King Alistair" worldstate, so I only saw him during the Mage alliance/conscription cutscene. I know that if he's still a Warden he's there instead of Stroud during Here Lies the Abyss, so it should be mentioned there.

 

As for Fiona, she has had the Taint cured, which means biologically, she's not a Grey Warden anymore.

1 - He does hear it. Confirmed in game if you ask him if he's hearing the calling, just like Stroud and Loghain. If you're asking about King Alistair, Here Lies the Abyss Spoiler:

the calling they're hearing is a fake made by the Nightmare and its affecting the Orlesian wardens. The Nightmare likely only targeted the active wardens because they are who it is trying to control. If King Alistair does hear it, he probably assumes that it is the beginning of his natural Calling.

In The Calling, where Fiona first appeared, and then Asunder, and again in Inquisition it was confirmed that the Calling was removed from her due to the events of The Calling and she thus left the order.

• In "The Calling" the Architect created a plot to kidnap the First Warden and a group of Wardens traveling with him that included a young Duncan, a Grey Warden/Silent Sister named Utha, and Fiona.
• The plot involved corrupting First Enchanter Remaille of the Fereldan Circle (guy before Irving) and convincing him to give the Wardens amulets that he was told to tell them would slow the Taint- when it really sped up the taint.
• This was to find a way to make the Darkspawn intelligent.
• The only way to cure it was to strip the Warden of the taint entirely. Duncan did not have an amulet he apparently was not present when they were handed out. Fiona was the only one not to far gone to be cured.
• You the run into Utha later on with Velanna's sister Seranni in Dragon Age Origins Awakening expansion as she chose to stay with the Architect because she could not be cured.
• As per Alistair, if both he and your Wardens allowed Avernus to live he may have undergone some treatment to prevent this from happening. It may also be because he is elf-blooded

Yes, that was also one theory as well.

1) Warden Alistair mentions it. King Alistair has like THIRTY SECONDS OF SCREENTIME, he's not going to suddenly dump the Order's secret on you.

2) Read The Calling. She's free of the Taint, because Architect.

The amulets Remille gave them were supposed to merely HIDE THEIR PRESENCE from the Darkspawn. While at the same time acting as a beacon for the Architect, so he knew EXACTLY where they are.

Duncan was protected not by the lack of his amulet, but because he stole a dagger from the First Enchanter's room - this dagger was created using Architect's magic, and thus made the person carrying it immune to the Amulet.

It is true, however, that the Amulet sped up the Taint in their bodies, as even Fiona, who was about half a year since her Joining started to show signs of The Calling, much like Wardens who were with the Order for 20-30 years (which is the regular lifetime from the Joining to the Calling, shorter for Wardens who are around during a Blight). King Maric was protected from the Amulet's speed up by the fact he was NOT a Warden.

Lastly, the only three survivors, Fiona, Maric and Duncan had respectively: The Taint removed completely; Not Tainted in the first place; Protected from bad effects of the Amulet.

 

Maric went on doing his King stuff.

Fiona was sent to Weisshaupt in the Anderfels to provide a detailed report, and act as a test subject (as the Wardens would obviously like to know HOW to remove the Taint) - eventually she was dismissed, as she says in Inquisition

Duncan became the 2IC of Wardens in Ferelden - keep in mind that he had some twenty years between The Calling and Origins to become the Warden-Commander, as Alistair is about 20 in Origins, and he was a new-born in the Epilogue of The Calling.
