The "Ironically, Spiders" fear in the Fade
Blackwall asking Solas if he's had "relations" with spirits.
Cassandra liking Varric's books and mostly her desperate reaction when he tried to take the book away.
War table banter about Cullen needing to calibrate the trebuchets and Lelliana (or Josephine) asking him how many time he's going to do that.
Vivienne and Varric's banter about using wrong forks at dinner... that actually made me even like Vivienne

Highlight for me was still Cassandra taking a swing at Varric and flipping a table when she finds out he could have easily contacted Hawke this whole time. As soon as I learned Varric actually knew where Hawke was I was just waiting for something like that to happen.

This games banter made me cackle countless of times
Banter between Sera and Cole can be pretty funny. Most of the time it goes something like this:
Cole: *says something creepy*
Sera: Make it shut up!
But one of their last ones goes something like this:
Cole: *says something creepy*
Sera: If you don't make him shut up, I will!
Cole: You called me 'him'! Thank you!
Sera: *cry of frustration*
Cassandra's quest,when she read Varric's book.Also Sera's dialogues.They're awesome.

Blackwall: Save the ****** world, if pressed.
Cassandra: 'The Inquisitor was a funny qunari.' That's what they'll say, just you wait.

Complete Varic's personal quest.
Most of my favourites have already been mentioned, but there was one reference to DA2 and MotA which I haven't seen anyone else post.
During the Orlesian Ball, there is a noblewoman who, everytime you walk near her, mentions one of her long list of husbands who met unfortunate ends (which was funny in and of itself). But then she says how one her husbands died at a party or something and she says:
"At least he died at Chateau Haine!"
Brought me to tears, that one!
I still giggle when I think of the goat.
Reading these, never having encountered them myself, gave me a good laugh as well;
Iron Bull: Hey Cole, guess what number I'm thinking of, go ahead, guess.
Cole: *crazy prophetic ramble*
Iron Bull: It was twelve. The number I was thinking of was twelve.
Varric: I spy...
Cassandra: NO.
Varric: But!..
Cassandra: NO.
Varric: Well you should be good at finding things. *grumble* Of course, you couldn't find Hawke...
Or Elven Glory!
The goat scene had me dying of laughter. So did Cassandra reading Varric's books, IB saying "I shall bring myself sexual pleasure later, while thinking about this with great respect." about killing your first dragon (didn't even have him with me at the time), the crate judgement, the Wicked Grace scene, the fearling that was named "Ironically, Spiders", Sera commenting on what sex would be like for IB and Dorian, and at least a dozen other things that have been previously mentioned on here.
I also had a pretty funny glitch in-game. I used upgraded Grappling Chain on a random archer right before he died and after I kicked him, he went flying behind me so far that I couldn't see him! 
The letters from your old merc boss if you played Qunari were pretty funny too. Especially the one after he asks for a job from the Inquisition and you have Leliana give him one. I actually want him as an actual character in DA4, if not a fun companion. 
Cassandra joking that the reason for taking Varric to the Conclave was so that the Divine could see "the chesthair"... before later revealing that the real reason was because Justinia wanted to have him sign her copy of "Hard in Hightown" because she was a fan.
Cassandra asking Varric if she could get Hawke to autograph her copy of "Tale of the Champion", leading to Varric snarking about how her copy already has that giant knife-hole in the middle of it from the beginning of DA2.
Ah heck, pretty much every Cassandra and Varric moment had me laughing, they were in my party the entire game.
