Why not? People play differently. Strictly speaking, there are better benefits for doing the Templars mission.

I played for RP reasons.. But I'm happy it had other benefits. If I had known, I would have picked it for that too.

I choose the Mages becauses its my choice on how I wanted to play my first game. I am also not conditioned to assume every mage is evil the some people assume them to be.
The next game I will choose Templars.

I chose the mages in my first playthrough because I was playing as a mage (who was romancing Solas).
Second playthrough - because Alistair was imported as King and I wanted to see him (so worth it)
Third playthrough - I will side with the Templars this time round just to see the difference but does anyone know if Samson's imported status makes a difference? I tend to choose that he had been reinstated to the Templars but I think I'm going to change it so he doesn't get reinstated just to see if there is anything different.
Next game - if they are STILL persisting on the whole mage/templar war thing - I want the option to either tell them to work together (or get crushed) or both of them to eff off and find someone else to give a damn about their problems because this has been three freaking games. I am sick of the mages/templars and I want them to drop it.
Hopefully whoever we chose as a Divine also acknowledges this and nips it in the bud (but we will see).
And I had hoped that we would have had the option to appeal to those who didn't want to stupid war to work together but nope, not Bioware.

If you choose Templars, you get to redeem the Order and the "good templars" those that actually believe in protecting mages and people, the "bad" templars took the Red Lyrium and are pretty much all corrupted anyways from the Seeker. Also, the Inquisition gets a huge boost in trust from the public, and they follow Cullen into quitting the Lyrium, which severs the Chantry control over them.
Seekers and Templars unite pretty much and form a new order that's free of Lyrium and goes back to doing what it's supposed to do - depending on which divine you get at the end. Cassandra is good for the Templar Route of game choices. It's win win for both mages and templars / seekers.
Mage Route you get more story interaction with Fiona, Alistair and an agent. Templar route, not so much - but I find the story pretty interesting vs the mage one.

How about a good clean conscious? I assume that the extra point were probably added to the Templar mission so more people might actually choose it.

The templar quest was a lot more fun and a lot less mind-boggling (I truly hate time travel plots), the problem remains though= RP reasons! Most of my characters would likely sympathise with mages so it is tough thinking of why they would go for the templars.

I went Templar because it made more sense for my Human Warrior (who as part of his background has a rather religious upbringing)... plus for pragmatic reasons: if picking 1 side means having to fight the other, I'd rather get a bunch of Templars on my side to help me fight the mages, than getting mages and having to fight Templars.
Since Templars are basically made to fight mages, it seemed more logical (though IC my Inquisitor was hoping to save both, of course).

Templars make more sense in the closing the breach scene , after what Solas tells Cassandra about Templars ability to reinforce reality around magic
