So I think I'm almost finished the story (maybe 3 quests left) but I see myself holding back a lot since I don't want it to end and want to finish it once they release a patch fixing the PC issues

 

After I finish the story can I still continue doing side quests and companion quests? Or should all that be done before the story ends?

You can, but some quests may become locked if you haven't done them prior to the ending.
