Just wondering what changes if you recruit the mages/templars instead of allying with them, besides companion approval.
Still wish we could have somehow chosen both, though. I quite like Fiona AND Ser Barris.

None of the choices you make matter in the game, and were set up precisely so that they can simply retcon or ignore all of the decisions you make.

It's one of the factors that decide who becomes Divine. As for actual gameplay, apart from Fiona telling me some of the mages are complaining that I stuck them in a new tower (completely true, it's even a Skyhold upgrade), there was't much in the game pointing out that I basically enslaved my fellow mages.
I've heard others say that the epilogue slides can have slightly different text, but I haven't seen all the variations.
The real differences are the dialogues you can have with party members, a few specific NPCs, and with different sets of War Table missions, which can vary greatly, or have only mild differences.
Really, the choices seem to be mostly there for flavor. And that's perfectly fine, despite some people that are pissed because it didn't radically alter the game.
I suppose it will change the fate of the Templar Order or of the Magi under the new Divine. If you have a strict or conservative Divine, free Mages will clash with her for sure. I don't know about the Templars.

You take them prisoner, and restrict their freedoms. There may not be much impact, but there isn't a lot of genuine wiggle room either.
They're prisoners not slaves.
There's a War Table mission about a few young mages trying to escape and hurting one of the soldiers in the process. Leliana advises letting them go and face the big bad world without the Inquisitions protection (not suspicious advice at all Lels
), Josephine stays out of it and Cullen offers the stocks which doesn't seem like a big enough punishment to some of the soldiers. I haven't recruited them as allies yet but there's probably an alternate version of this mission.
You don't get the Ser Barris war table missions if you disband the Templars. It also tips Leliana into poll position for the Divine but won't on it's own guarantee she gets it.
Conscripting the Mages also helps open up the possibility of making Vivienne the Divine.

Conscripting the Templars ends up with most of them staying in the inquisition and going off the lyrium following Commander Cullen's example instead of joining the new, reformed Templar order.
Calpernia or Samson would probably be the most noticeable difference. Siding with the templars will give you Calpernia as an enemy along with the "Under Her Skin" quest which contains cutscenes and story exclusive to that quest. If you side with the mages you will get Samson. I don't think he has his own quest like Calpernia does? If he does, it wasn't memorable.

I am conscripting the mages but want Leliana to be the Divine. Any advice?
You can keep the mages as allies also, in case you didn't know (not conscripting)
I kept them and so far Leliana seems to be the best candidate. I haven't made the final decision yet, but I have talked to Viv, Cass and Leliana and so far I only had the option to support Leliana.
It does indeed affect the Slide outcome.
Conscription + Freeing = The Mages Leave the Inquisition entirely.
Conscription + New Circle (Viv) = Some Mages stay with the Inquisition, some join the new circles, Fiona tries to start another War but fails.
Allied + Freedom = The Mages still leave but support the Inquisition
Allied + New Circle (Viv) = The Mages mostly go to the Circle, Fiona tries to open a College but it fails since most mages are happy. The Mages support the Inquisition.

Leliana dissolves the Circles, so Templars aren't needed so the Order dissolves as well and stays with the Inquisition.
Cassandra and Vivienne reinstate the Circle and Templar Order so a lot of Templars return to the Chantry.
Nothing aside from maybe the table missions. If you ally with the Templar, you can promote Ser Barris but that's pretty much it.
Some different wartable missions pop up with the two mage options (Only played 2 and half times so far and haven't attempted the templar side yet). Depending on choices made through the rest of the game in regards to this it can also bring into play
and it affects different companions and their approval ratings, (Some approve, some don't) of your choices.
I had Cassandra as Divine and she did indeed reinstate the circle and Templar order but reformed, she also recreated the seekers better and rededicated to their purpose however most of the Templar's stayed with the inquisition instead of joining the new order and went off the lyrium. I think the trigger for that is if Cullen stays off the lyrium the Templar's who you conscripted follow his example.
