I liked the scene where Dorian meets his father in The Gull and Lantern. So powerful it gave me goosebumps.

Blackwall telling a story from his childhood which serves as perfect foreshadowing to the next event in his arc.
I liked the card game.
Also the dream at Haven with Solas. That **** was sexy.
Wicked Grace, Meeting the Elder One for the first time, the ball, and anything with Cole.
The duel for Josephine stands out for me, and a lot of funny Sera scenes, her introduction in the ball for one haha.
The last romance scene with Solas. The pain.
Leliana's and Cullen's nemesis missions. Both awesome insight into the characters. Shame we only get one or the other.
Not really a scene, but that conversation option with Fiona after you get to Skyhold if you sided with Mages and depending on your Keep import... Absolutely broke my heart when Fiona asked me: "Can I ask you something? You saw King Alistair at Redcliffe Castle right? How is he doing?" or something along those lines.
Now, I did read The Calling, but I went with the RP response of "How should I know?" because it's not like the Inquisitor had any history with Alistair or can remotely have any inkling of why Alistair is important to the poor woman. So my Inquisitor said: "idk, he wasn't really in the mood to talk." Then the quiet defeat in Fiona's "oh...OK I was just wondering" response broke my heart again.

The Duel for Josephine was the best for me.
I get that it might come across a little cheesy, but honestly, it was super heartwarming for me . Also, as a studying 3D Artist I couldn't help but admire the Animation.
But, if I wasn't bound to say "one single Scene", I'd say every Time "The Elder One Theme" plays. Why do the Villains always get the best Music?

well, lets see... in the fade when you are talking to divine justinia for the first time i think, if you answer with the humor option your inquisitor says a few things then goes... "Well... sh*t." That made me laugh...
the scene with iron bull after your first dragon kill, you ask him about some qunari phrase he said going into battle and he tells you that it translates to... "im going to pleasure myself thinking about this moment." or something to that effect... I laughed...
Banter between cole and bull, cole tells bull that some woman we passed in orlais wanted to see him naked, and bull replies... "yeah, i get that a lot"
the card game with all the companions.
My absolute favorite was Morrigan begging for the life of her child on bent knee to Flemeth. The only scene in the game to make me cry. Fantastic performances from Kate Mulgrew and Claudia Black, and just excellent writing all around.
Some others: Leliana's first convo where she's dealing with her grief and survivor's guilt over Justinia--my Daylen would have cried to see his bard in a crisis of faith. Cassandra's dirty little pleasure, the hand of Wicked Grace, Varric recalling better days with Hawke (after she died in the Fade), Dorian's encounter with his father. Watching Leliana (and your other two companions) give their lives so you and Dorian can reverse time and go back to stop Alexius. The initial reveal of Corypheus as he walks out of the flames toward the inquisitor, sandwiching her between himself and his dragon. The sequence leading up to Skyhold's claiming--and Solas watching the Inquisitor with a strange mixture of mentor and puppetmaster.
Lots of great writing, character animation and acting went into this story.
The scene when you catch Cassandra reading a book of Varric takes the cake for me as a close second is the scene with the Bull after Adamant when you hit him with a stick because he is afraid of demons. The mourning scene with Varric is also incredible in a very very sad way never doing that again...dem feels.
