So... I got mage support in my playthroughs and I was wondering: how (and why) exactly does the Mage Rebellion end?

 

I mean it's sort of abruptly confusing for me. How does sealing a hole in the sky and having mages join the Inquisition resolve the at least three year conflict between mages and Templars and after the Circle of Magi disbanded?

The Mages joined you, the Templars joined Corypheus. It's resolved in the sense that they're fighting a different war now.

 

They're no longer fighting in the streets just to kill each other, for one. They've got other goals because their bosses are giving them other goals.

Also it is just on hold while you fight Cory. Once that is done the Inquisition and Chantry have to decide what to do with the mages. And that would have alot to do with you and who you had become Devine.
