You'd only make him (or her) a martyr. Better to wait for some of that luster to peel off and go the discredit route. That's what I'd do if I wanted to bring the Inquisitor down.
In my opinion... The Inquisitor is too powerful and needs to die.

Knowledge and Power is all you need to take down someone down, with that much power look what happened to Cory he didn't go to well.
Someone will put together another Organization to destroy the Inquisition.

Really, just my opinion.
The inquisitor is too powerful. Every noble, king and queen bows to his/her expertise, he has every army at his disposal, assassins and spies that rival the number of citizens in Denerim, and pretty much gains the good will of the entirety of Thedas. Who's going to stand up to him after all the Coryphy-fish bullshit? Did I mention he slayed 10 dragons as well? 11 If you count the wanna-be Archdemon?
How (if future installments take place in the games canonical near-future) is the world supposed to fall apart for the torch to be passed on to a new protagonist? A new Blight? The Wardens are in his debt, and ofcourse it's their duty anyway so that won't be much of a threat. Should the inquisition be corrupted? Well it can't be if the previous inquisitor is still alive.
Borderline, I am too powerful and I need to die for things to fall apart so we can have a new age of chaos in Dragon Age where the old folks are still alive... Although I am not against a game that takes place after everyone has died of old-age.
I am actually sad I couldn't kill myself off in a heroic final stand and see my inquisition and party-members fall apart and move on in life like I did with Origins, it's not even an option(I think, if it is I'd like to know how).I guess I am just sick that way.
Opinions?
This isn't an issue for me because I imagine my Inquisitor's closing up shop and going home once order is restored. The Inquisition was never meant to be a permanent institution.

That would depend on the Inquisitor, I'd say.
Mine used every chance he got to tell everyone "I DON'T WANT THIS!" so he'd probably be the first to vanish after the Inquisition has fulfilled it's purpose ;D

After he finished the job, I would have had my Inquisitor give up his power and disband the Inquisition. Bioware did not give me that option. DLC...

Well, my Inquisitor plans on a relatively long and fruitful reign - maybe retiring once the Chantry, Templars, Seekers, and mages actually get it together (and after whatever is going on at Weisshaupt is sorted out). No one has, as yet, proven that they're worthy of trust or that they're capable of ruling fairly as far as I'm concerned.

It's like everyone at some point says that before the next DA game comes out. If my memory serves me, two popular trains of thought from yesteryear were "It would be great if the Warden is you enemy in DA3" or "It would be great if Flemeth brainwashes both Hawke and the Warden and they are your enemies in DA3!" XD

We probably won't play as the Inquisitor again, if Bioware sticks with its new-protagonist-every-game stance. But I think it would be stupid for the Inquisitor to just "vanish" like Hawke or the HoF. What might happen is the Inquisitor will remain in his/her position but will never be seen or rarely mentioned so as to not set a canon gender, race or class.

In true Bioware tradition, the Inquisitor will vanish shortly after destroying Corypheus, and the Inquisition will fall to pieces. Just like the Greek Empire fell apart after Alexander's demise
I was thinking this very thing when I reasoned that taking in my enemies (the wardens) to use against Corypheus was what Alexander would have done. Besides of course the fact that they're still useful.
But there is no inquisition without the Herald as inquisitor. It was never really meant to be a permanent affair anyway, was it? More of a state of emergency thing while the Chantry was busy sucking its thumb in a corner.

I think they will mention the gender based on whatever the player picks in the Keep. We might get a cameo like Hawke, But nothing major. Which sucks as I would like to keep playing as the Inquisitor.

Personally I think the next game should scale the stakes down considerably. Maybe not be as low key as DA2 was, but in terms of "threat posed to the world as a whole", it shouldn't be on an equal scale to Origins or Inquisition.
Then DA5 can ramp it up again.

Don't we have servants that can do this busywork for us? I mean we've all seen a lot of soldiers and people in Haven just sitting around scratching the ground with their fingers, might as well put those hands to good use.
All you had to do was tell every village you save pay you back in flowers... And maybe 10% of the ore they mine to help with the war-efforts.

I don't know. I was thinking that the Inquisition might be the last line of defense during a Qunari invasion - and I have to tell you, I really hope that happens at some point during the Dragon Age series.
I feel like this is the perfect time for that myself. Normally, I let the chargers die for the sake of a qunari alliance.
But I've been thinking lately, maybe it'd be smarter to save them and alienate the Qunari.
The Inquisition was brought about only because of an extreme state of emergency, and they'll only be around so long as they remain necessary. The Qunari war may be the next challenge to Thedas that would require the power leadership and influence of the inquisition to stop. Or at least hault. And if the war never truly ends but just continues in small skirmishes like with the Tevinter, the Inquisition could find a spot in Thedas permanently.
