So after i got the iff i went to legion got him activated  he asked me to do his loyalty mission an i read that the iff is being installed but when i went to the mission i went there in the  normandy so not the trasnport ship  any ways after i was done with the mission nothing happend i was on the ship again with no more missions ermm what can i do here all i see in my journal is still the IFF is being installed

Go to the galaxy map. Try to go somewhere. If nothing happens, try going to a hub world, like Omega, and land there. Be sure there are no other loyalty or recruitment missions in your journal. If there are, then you will need to run another mission before the IFF is installed.

I have a similar problem. After I complete the Reaper IFF mission, and I go down to talk to Legion, EDI says that the Reaper IFF is nearly installed, but she needs to run a test on the Normandy's Systems, and suggests that I go to the nest location in the shuttle. Is this a bug, or can I still do Legion's Loyalty mission and Project Overlord before hitting the Omega-4 relay?

If all loyalty missions are done and no other missions need to be done, Legions loyalty can be done right away. If you go to the galaxy map and activate it without activating Legion, a cutscene will play showing all squadmates getting in the shuttle and the player takes control of Joker. Activating Legion after the Collectors board the Normandy will cause no harm, but if its loyalty mission is done before going through the relay, some of the crew will die. Activate Legion before using the galaxy map and the loyalty mission can be done with no problem

 

If there are loyalty missions still to be done, Legion will not mention it loyalty mission. Do a mission if the player wants to have Legion give its loyalty mission. From the time the IFF is recovered to when the collectors board the Normandy, 2 and sometimes 3 missions can be done.

After the kidnapping, any delay at all (aside from landing on a hub/SB base, or some planet scanning) will result in both Kelly and Gabby dieing. After 3 missions, the rest of the crew, including Ken (and Gardner, I believe) will die except Chakwas. Chakwas will always live no matter how long you delay.

 

The 2-3 mission delay is between picking up the IFF and the kidnapping. If you have any active loyalty quests in your journal then the kidnapping will not take place for 2-3 missions (always 2 for me) after getting the IFF. So, for instance, if you have done all the LM except Legion, then get his LM before going to the galaxy map, you now have up to two missions before the kidnapping will occur. If you do Legion's LM right away, then when that mission is done, then next time you go to the galaxy map you will get the kidnapping. OTOH, if you do some side-quest (an N7 mission) as your first mission after the derelict Reaper before doing Legion's LM, then you can still do some other mission before the kidnapping. If you do another N7 mission after that, then you will get the kidnapping (at least I do) when you are done even though you have not yet done Legion's LM.
