If I decide to conscript the mages, will Fiona be available to speak with at Skyhold? Furthermore, will she be as open as if I had allied with them? I'm only asking because I know she asks about Alistair if he's King and I allied with them then. But on my next playthrough, I want to conscript them, have Alistair be a Warden still and then see if she asks about him while he is at Skyhold.

Yes, you can still talk to her at Skyhold on generally friendly terms.

It's really the same as if you allied with her, I was disappointed, was hoping to judge her.
