So did you save the Qunari alliance or let it burn?

Despite the letter's existence (consider the location it is discovered in), the disavowal seemed more like a "Plan C", going by what is stated in Trespasser. If her plan worked, great, commence the invasion. If not, they can always cry "rogue agent".

Your Mission, Vida, should you decide to accept it, is to poison the Southern realms' nobility, replace a corrupt order with chaos so that the Qun can spread more easily to these lands.

As always should you or any of your Antaam Forces be caught or killed, the Triumvirate will disavow any knowledge of your actions. This letter will self-destruct in five seconds. And Remember, Victory lies in the Qun, Vida.

I let them burn.

I loved Sten, I liked the Arishok but both of them have made it far too clear that the Qun wants to invade and convert everyone.

Plus - an Alliance? I had a feeling that the Alliance would only last for a short time and it would be all on their terms, not even a compromise from the Inquisition so when I saw I had to choose between the Qun and the Chargers...I never hesitated for a moment.

Chargers all the way.

(Plus it helped that I hated Gatt and wanted to get rid of the little weasel as soon as possible - sorry that my Mage would prefer to walk around without her lips sewn shut, you little liar).

And it's always nice to know I was justified in my feelings, it gives me warm fuzzy feelings - just like when Mother Giselle asked me if I felt justified in knowing I was right when I kept telling everyone I wasn't the Herald of Andraste and that the Mark wasn't something 'holy'. Damn right you little gossipy ******. I did feel justified and totally going to rub it in your face.

Plus, I like fire

I've always considered the Qunari to be an enemy of the majority of Thedas, simply taking their time and being patient to build up their forces for another invasion.

Sure, an alliance with the Qunari would have been nice (and I had no illusion about that alliance holding after the venatori were gone), but no way in hell am I destroying loyal, proven assets for what will amount to a temporary help that will turn neutral the first chance they get. Qunari don't think like you or me, and they don't uphold treaties like we do. Their follow their own rules, and their rules say they'll betray you the moment it's good for them to do so.

Quite well considering it prevented the capital city of Ferelden from being devastated by ultra-nationalist blood mage slavers seeking godhood.

What a dificulty choise  between alliance that gives you absolutely nothing and has no consequences for the rest gameplay and story( except few dialog lines and few wartable missions) and 4 weak, shallow minions which  also gives you absolutely nothing and has no consequences.

I really struggled with the decision because the people on the dreadnought might by under the Qun but they're still...people. And there's an awful lot more of them (the trespasser letter said 100 I think) than the chargers. In the end I decided that I had a greater responsibility to protect 'my' people, the chargers and Bull, and that the Qunari on board were soldiers and understood the risks. Still, tricky. Very glad I chose this decision in the end though!

I let it burn because of my glowing green hand oozing magic. Figured once I defeat Corypheus and closed the Breach, they'd want me dead anyway.

No point in letting them hang around the Inquisition.
