I only use (and spec) War Cry because it engages multiple targets.

If I were going to pick, I'd go with War Cry. However, Challenge is useful for getting ranged targets off your squishies, or for pulling a group from a distance. On my rogue, I often have to use my tank's Challenge first so that I don't get jumped by multiple targets. I supposed it also depends on the difficulty you're playing, because I've found that sending in my tank to War Cry often leads to big dips in health on Nightmare, whereas using Challenge gives me time to put up a shield wall before getting attacked. Personally, I'd have both.
Please note that my tanking experience in DA:I comes almost entirely from playing the Legionaire in DAMP. I haven't gotten my 2handed tank out of Haven yet.

Yes, there is a reason to have both, since here are few ways of generating guard before unlocking mastercrafts or specializations. Both those skills are directly attainable without wasting any skills points, and you can ignore the Vanguard tree after getting them if you like. I wouldn't personally play a warrior without either of the two.

I'm fond of challenge, I rarely have need for war cry, I don't need the guard it produces and it's too short lived for my liking. If I head into battle first I don't have problems with losing aggro because I focus fire my teammates. If you let the AI run then I can see war cry being more needed.

Well, I don't control the tank in my game, so the easy way to make sure that Blackwall is doing his job is to have both skills and set them to preferred. I normally open a fight by running him into the middle of the enemy group, war cry and then challenge whatever mob was outside the AoE range, if applicable. I can see not needing one or the other if you play the tank primarily, at least not for the first few levels.
